What requirements do I need?
You should have a basic knowledge of biochemistry or molecular biology, in particular the following topics
- Structure and composition of amino acids
- Secondary, tertiary and quaternary structure of proteins
- Functions of proteins in a biological context
- Familiarity with protein databases such as RCSB-PDB, PDBe or AlphaFold DB
For the advanced module, you should already be familiar with the basic functions of PyMOL, e.g.
- Creating and editing selections
- Activating/deactivating representations
- Coloring and camera settings
- Saving images and films

What topics does the training course cover?
The offer consists of two modules, which can be booked individually or in combination:
- Module 1 (Basics) is designed as a self-study module with accompanying live online consultations. It introduces you step by step to working with PyMOL: from initial visualizations and targeted selections to the development of your own representations.
- Module 2 (Professional) is a live online course and deepens your knowledge of mutation studies, structural biology analyses and complex applications – ideal for those who already have PyMOL experience.
Our PyMOL course enables you to professionally visualize and analyse 3D structures of biological macromolecules such as proteins, DNA or ligands. You will learn how to use molecular data in a targeted manner – for structural analysis, mutation analysis or to visualize drug binding. This will provide you with the basis for well-founded decisions in research, teaching or industrial development.
Module 1: PyMOL Basics – Introduction to molecular visualization
Self-study course with live Q&A sessions
In this basic module, you will work on the content flexibly on our Moodle learning platform. You will also have the opportunity to ask your questions in live Q&A sessions, discuss application ideas (e.g. for video creation) and exchange ideas with the course instructor and other participants.
- Basics of 3D visualization
- First selections and simple measurement functions
- Deepening the selection methods (e.g. atoms or amino acids near ligands)
- Introduction to movie creation using simple examples
- Introduction to PyMOL scripting (e.g. measurements via script)
- Superpositions with drug examples in the active center
- Creating more complex selections, scripts and animated presentations
- Creation of an approx. 5-minute movie (900 frames)
- Presentation and collegial reflection of the results in the group
Module 2: PyMOL Professional – Mutation analysis and structure interpretation
Live online course with interactive practical examples
This advanced module is aimed at participants with solid prior knowledge of PyMOL. In live online sessions, you will work together with other participants on real case studies and apply your knowledge directly to specific questions from research or industry. The course leader will support you individually in transferring your knowledge to your professional practice.
- Analysis and visualization of intramolecular interactions
- Effects of amino acid substitutions on molecular interactions and protein structure
Case studies from research and development – e.g. drug binding, disease mechanisms, stability changes
